Identification of quantitative trait loci (QTL) in livestock animals is allowed to determine genes with affected genetic variation on economic traits of interest. In addition, microsatellite markers are the most valuable markers in association studies between different loci and the production traits in dairy cattle. To get the purpose were used ten microsatellite markers on chromosomes 1, 6, 7 and 20 for the existence previous identified QTL for milk fat and protein traits in Iranian Holstein dairy cattle population. All of the microsatellite markers were genotyped in 156 dairy cattle involved at least one year data of milk fat and protein records using 6-8% polyacryamide gel electrophoreses by silver nitrate staining. There was a significant effect on milk fat through 6 out of 10 markers. Also results showed that 8 out of 10 markers had significant effect on protein yield.
